چکیده

The conformational stability of hexahydropyridobenzodioxin and related derivatives in both protonated and non-protonated forms have been investigated by means of ab initio molecular orbital methods as well as semi-empirical AM1 and PM3 methods. One of the cis conformers (cis2e) has been found to be most stable due to the formation of an intramolecular hydrogen bond, other conformers including the trans isomer cannot form this interaction but are of different stability because of the orientation of the polar oxygens and the nitrogen. The effect of the intramolecular hydrogen bonding on the stability of hexahydropyridobenzodioxin and its methylated derivatives has been examined using various basis sets levels. In protonated form, both the semi-empirical and ab initio calculations give excellent agreement in energetic order; however, different orderings of conformer stabilities are observed by different computational methods in non-protonated form. The results provide insight into the intramolecular hydrogen bonding in computational studies of biologically important molecules. q 2004 Elsevier B.V. All rights reserved.

First-principle studies of intermolecular and intramolecular catalysis of protonated cocaine

We have performed a series of first-principles electronic structure calculations to examine the reaction pathways and the corresponding free energy barriers for the ester hydrolysis of protonated cocaine in its chair and boat conformations. The calculated free energy barriers for the benzoyl ester hydrolysis of protonated chair cocaine are close to the corresponding barriers calculated for the ...

Conformations of protonated gas-phase bradykinin ions: evidence for intramolecular hydrogen bonding.

The post-source decay of bradykinin, Lys1-bradykinin, des-Arg1-bradykinin, des-Arg9-bradykinin and [D-Phe7]-bradykinin [M + H]+ ions was examined in order to assertain the influence of secondary structure on peptide ion dissociation. Fragment ions corresponding to the elimination of H2O and HN=C=NH are observed in the product ion mass spectra of Lys1-bradykinin and des-Arg1-bradykinin but not i...

Control of electron-transfer reduction by protonation of zinc octabutoxyphthalocyanine assisted by intramolecular hydrogen bonding.

Facile protonation of α-octabutoxyphthalocyaninato zinc(II) (Zn(OBu)(8)Pc) occurs to afford up to tetra-protonated species stabilized by intramolecular hydrogen bonding, resulting in positive shifts of the reduction potentials of Zn(OBu)(8)PcH(n)(n+) (n = 1-4) with increasing the number of protons attached to facilitate electron-transfer reduction.

Strong Hydrogen Bonding to the Amide Nitrogen Atom in an "Amide Proton Sponge": Consequences for Structure and Reactivity

The carbonyl oxygen atom of the amide functional group is universally believed to be the thermodynamically preferred site of protonation in amides;[1] however, N protonation has been proposed to play a key role in biologically important reactions of peptides and proteins such as acid-catalyzed peptide hydrolysis[2] and cis ± trans isomerization about the CÿN bond.[3] Extensive research into the...

Diastereo-specific conformational properties of neutral, protonated and radical cation forms of (1R,2S)-cis- and (1R,2R)-trans-amino-indanol by gas phase spectroscopy.

Chirality effects on the intramolecular interactions strongly depend on the charge and protonation states. Here, the influence of chirality on the structure of the neutral, protonated, and radical cation forms of (1R,2S)-cis- and (1R,2R)-trans-1-amino-2-indanol diastereomers, prototypical molecules with two chiral centers, is investigated in a molecular beam by laser spectroscopy coupled with q...
